The complete coding sequence (cds) of lhcf6 gene from Laminaria japonica gametophytes was obtained by using a PCR based method and primers designed according to the lhcf6 cds from L. saccharina. The sequence comparison of the open reading frame from this gene with its homolog in L. saccharina revealed the sequence similarity of 99 %, but that of their untranslated regions was only 94%. The precursor protein was deduced to be composed of 218 amino acids and the first 40 amino acids from the terminal of NH2 constituted plastid endoplasmic reticulum and chloroplast transmembrane signal peptides. The mature protein from enzymatieal digestion after mambrane transferring contained 178 amino acids, a putative molecular weight of 19.3 kD and PI of 4.88. The deduced amino acid sequence was completely identical with LHCF6 from L. saccharina, containing three membrane-spanning a-helices and two β-strands. The protein sequence of LHCF6 from L. japonica and twelve other proteins containing a chloroa_ b-bind domain from ten different algal species and one higher plant species, Arabidopsis thaliana, were selected for algae lineage divergence analysis. The Neighborjoining phylogenetic tree constructed by MEGA2.0 revealed three significantly different lineages from algae: blue-green/ red algae, chromophytes, and green algae/Eug/ena. Green algae and Eug/ena were clustered with the higher plant.
