Based on the technology innovation chain perspective, the regional innovation system is divided into R＆D and technology application ＆ transformation, using multi-stage super-efficiency DEA models to measure the two subsystems and regional innovation system development. On this basis, the paper employs joint development model of China to analyze the coordinated development degree of China regional innovation system. The study indicates that： China regional innovation system showed low overall level of development; Coordinated development is also in a ＂weak coordination＂; The difference of each region is high. The paper divides the sub-industries into four categories jading by the degree of coordinated development, and makes suggestions accordingly.
