Objective: To present the optimized strategy for the optimization of essential medicine's supply security system. Methods: Through the theoretical analysis of transaction cost theory and big data technology, it analyzed the transaction cost problem induced by the intbrmation quality. Results: The reason for information fragmentation was the online centralized purchasing system did not control the transaction relationship among raw material pharmaceutical company, pharmaceutical manufacturer, distribution enterprise, primary care institution and patients. The government transaction cost was increased by the information asymmetry between government and the inappropriate intervention in the market. The market transaction cost was increased by the unshared information and the transaction complexity. Conclusion: The transaction cost theory helped to define the function of government and market to optimize the transaction structure. The big data helped to access the overall situation information so as to lessen the information fragmentation.
